Personally I consider their comparative speeds in Halo terms, I think Ruby would be the Warthog(higher top speed, less maneuverable in general, but weapon allows some nifty maneuvers) compared to Blake's Mongoose(higher speed in general, lower top speed, more maneuverable).
^So based on this, Blake is faster and more agile without using Semblances and weapons?
The nightvision thing aside, is it implied anywhere that Faunus are more physically gifted than humans?
To an extent, and it depends on the trait. Blake's ears have been shown to be more responsive and possess better hearing, but that's about it for her advantages as a Faunus.
However, as we saw with the mermaid (they're presumed to have fish tails) faunus, some traits might be rather limiting, and it's my headcanon that Faunus with certain uncommon/unsettling traits are, to an extent, outcasts even among Faunus. This goes the other way too with certain traits being seen as more attractive/acceptable by the general community.

Blake doesn't get any enhanced speed or agility from her Faunus heritage, yes.
Any advantages in mobility she has over her team mates, ignoring weapons and Semblances, boil down to training, excercise, and inherent athletic potential (some people are just better physically suited to certain things, can't control it, Faunus traits would rarely be applicable).

her eyes and ears are superior though, which almost certainly means her reaction speed is better, especially when combined with her greater experience, even if her actual musculature isn't inherently better as a faunus.

@Sentry 616: So basically experience\training and athletic potential theoretically give Blake the advantage over Ruby with this one. Hmmm, it may be true since that actually happens IRL.
@73: There are cases where people can follow movement with their eyes and ears but can't react fast enough to dodge or catch whatever it is thrown at them. Perception does not equate to reaction time. Still, your point stands that one can be trained\gain experience to react to such stimuli, effectively giving the advantage in perception. However, Blake's agility will still be confined to her peak athletic potential.
I guess we wouldn't know for sure until RT reveals it, but it seems the discussion is in favor of Blake at the moment.
